The Golden Bear Inn is cheaper, a little old, but not gross or rundown, just not shiny new paint. Still had a very comfortable stay there...

The Holiday Inn Express has the best complimentary breakfast I have ever had, however, their staff can be quite rude... so it's a toss up... the rooms are REALLY nice (and you don't have to deal with the staff that much).

There is the Green tortoise (sketchy neighborhood but decent hostel)

Hostelling international recently opened a new hostel in downtown SF.
Don't know if they still have the one on Mason St.
If you have a car, the hostel at Fort Mason is nice.

Just checked the site. Here's a link to the SF page. The Fishermens wharf one is the fort mason one I was talking about.
If you want to be IN the city near public transport, pick the ciy center or downtown.

They're not bad for what you pay. Much better than some seedy $60-80+ hotels
